Does a transformation apply to the whole trace?
Yes; all transformations are uniform.
I do not understand for the example on the assignement page. How is 1 2 4 1
4 3 a trace for alpha 1 1 3 1 2 4? Nor could i find the second trace.
If you run my solution on the example, you'll see both. As for understanding
the answer, I suggest you get out a piece of graph paper and plot it.
I do not understand where to stop the search or how many transformations to
apply to match.
That you'll have to puzzle out for yourself.
